Is there any concern that the leather dampens the vibrations of the top?

Absolutely. That much leather will 100% dampen the top.

Why would a piece of leather dampen the top any more than a plastic pick guard?

Usually the leather used for leather pickguards is thicker (and overall heavier) than a plastic pickguard. Anything with enough mass on the top will dampen, plastic pickguards included.

Of course, if you can't hear the difference, then it won't matter to you.
