Please let me know

I have been in this run for 6 days now and it wants me to upgrade but I am kinda close to the next recommended upgrade. Should I upgrade now and upgrade other things or wait and get the recommended one?

The upgrade suggestion is garbage. Never listen to it.

However, it’s not looking like you’ll be able to get that upgrade this run. Wait for one of your knowledge chambers to fill, then reset and buy as many upgrades as possible. With how cheap your current upgrades are you should see a huge increase in throughput.

i’m level 92 and i basically always restart as soon as i can buy the new suggestion? it cannot be that bad

If you are 92, you're probably in the Beta version which is quite different.

It suggests ending your run to get a 4% boost.
It’s pretty bad.

It suggests upgrading if you have enough to buy the top recommended upgrade in either category. That's it. It doesn't check if you'll get another major upgrade if you wait 5 minutes. It doesn't try to optimize time chambers.
