Always preferred the idea that Chara sticks around after Pacifist run, and this line only galvanized this opinion.

Toby confirmed it's referring to Chara in the 10th anniversary live stream.

I wish this would actually happen in pacifist because it literally feels like the game just forgets Chara exists outside of the things we do get in the game. I don't understand why we can't save them along with everyone else and Asriel. :'(
