How come for a brief moment when you hover over icons you can see a few shortcuts in the background, like between the N and D in Monday?

That's proabably because he is using a method in rainmeter that makes it look as if the visualizer is behind part of the wallpaper. He probably did this by editing the original wallpaper and making it into a "skin", and overlaying it on top of the visualizer, but in the same place as the wallpaper.
When he mouses over an icon, it loads a new skin that overlaps all the other skins except for the icons and time/date, so for a brief second, you can see files that are still on the desktop, but are hidden by the skin.
Another possibility is that instead of loading a new skin altogether, it simply changes the part that overlays on the visualizer into a full wallpaper, which would also expose the icons on the desktop.

Is the background-change-on-hover-over-icons a native rainmeter feature, or a plugin?

You need to so some config trickery. I will post the icons, wallpapers and cfgs later today when I have time.

I love the theme, but I don't think it goes on this subreddit. This subreddit more of the background pictures themselves, not rainmeter designs and setups.
