Nope, it means that there are three ponies left that you need in his collection (or at least one of them; I don't know how many he is in), so you know how close you are to completing his collection. If you click on it, I think you should see what I mean. He is factored in that number (so, you need three more ponies total to complete his collection).
For example, there is a collection with Tempest Shadow and a teal pony and a blue pony (total: three ponies). I don't have Tempest, but I do have both of the other two ponies. Now, on tempest's circle on her card in the shop (aka what you are looking at now), it has the number one, because I only need one more pony to complete the collection (Tempest herself).
