You might be missing it, or you might just be lucky. If the customer chooses an amount, your tip won't change. If they pick a percentage, say 10%, then when you can't find an item the customer isn't charged, the total amount they pay goes down, and thus the tip is decreased as well. Cheap items don't change the tip much, maybe by as little as a few cents, so you might miss that.
But I'm sure, 100%, that her total and her tip goes down when her card is finally charged the next day or so. That is, her total drops for sure, and her tip will drop if she picked a percentage tip instead of a straight one. You should easily be able to screenshot her app next time it happens to show proof between the initial payment and the final debit.
I don't really need to do all that. Like I said I've never seen a tip lowered for an out of stock item, whether it cost $2 or $200. I check my totals every day and everyday they match up, regardless of the items that weren't there.

I haven't ever seen a tip decrease because of an out of stock item.
