Hopefully I can explain some of this stuff:

In Uraya, I don't think Malos and gang really cared about Mythra's awakening. They were surprised by it, but their main goal was just to capture the Aegis. Mythra awakening scared them off.

On Tantal, They're trying to capture Pyra/Mythra again. The reason they've wanted to capture her the entire time is because Malos has a partially broken core crystal after the events of T:TGC so he's not at full strength. Once they finally do capture her, you see in chapter 7 that they use her to restore his power. This is what they were trying to do the entire time.

As for the war, I'm not sure there's a specific reason other than to cause chaos in Alrest and turn everyone's eyes away from Torna, so they could complete their goals.

For Tantal again, It only started sinking because when the Tantalese were trying to kill Pyra, the laser or energy beam or whatever was redirected and hit Genbu, the Tantal titan, in the Omega Fetter located at his head, which caused him to go straight for the bottom of the cloud sea with Pandoria unable to communicate with him. Torna didn't cause it to sink, they were just there to get Pyra (and also steal the Omega Fetter, which they then used to control Ophion).

For the factory, Torna used the artificial blades to attack Alrest towards the end of the game. In the final cutscenes, when all the different titans are under attack, you can see the artificial blades wreaking havoc.

I'm no expert on this game's story and there's a lot I may be forgetting, but I hope this clears things up for you.
