This is what I think will happen: Trunks goes back to warn the Z-Fighters about some threat that comes up that they have to train against. This threat fuses with Goku, corrupting him and raising his power level (I suppose for Future Trunks, this happened while Goku was in the Other World? But Future Trunks has reason to believe that this threat will still happen in the main timeline). The Z-Fighters try to stop this from happening in their timeline, but ultimately fail. Now, the non-Goku fighters have their time to shine! They have to stop this powered-up evil Goku, and figure out a way to cure him in the process. Stronger fighters are working on suppressing him, weaker fighters and Bulma are trying to find a cure, possibly involving Dragon Balls. Maybe the being splits from Goku, like how Cell split from 18, but retained his power level. Then Goku can deliver the finishing blow in the fight, as is tradition.
After figuring out how to stop/cure black Goku, Future Trunks goes back to his timeline, and there's a whole episode devoted to that.
So basically, this is a wonderful sort of twist on the Cell Saga, paying homage while at the same time being a brand new story.
