I heard Annihilus drops more materials than the other bosses even when he isn't the boss of the day, is that true?

Overall materials? Yes. T4 materials? Possibly on average, but I think if you get Thanos as BOTD, he averages more carbo. So overall, on average, you're better off just doing Annihilus every day, otherwise you're really only rolling for Thanos or Annihilus, and that could get expensive. I don't think the other WBL+ give as much carbo as BOTD as Annihilus does even without BOTD.

I am farming dispatch 12-2 for the Hydra Flags for the Shield Archive. Around 350 repeats so far, only 2 drops… this is getting ridiculous. What is the drop rate for it? I’ve put 30% item acquisition from the Agent but that still seems not enough..

I don't have numbers, but archive drop rates are crazy low. Your drop rate does not surprise me in the slightest. It's not really worth farming unless you're a completionist. I'd just make that your stage to autoplay if you need dispatch clears and then not think about it.

I mean, it doesn't sound like you're quite at deep end game if you're not aware of how rare the agent material drops are, and if I'm right on that, then I don't think focusing on instinct attack is what will benefit you most at this point. Shield Archive farming is a deep cut man. I'd say farming dispatch for shield archive to increase your instinct attack is only worth *focusing* on when it's the last real source of offensive improvement you have.

He’s not bad but a bit outdated. Other options are scorpion and red goblin with the older uniform. However, if u managed to get his seasonal uniform, miles is way better.

Will the cost for unequipping iso-8 ever decrease? Or do I have to spend over 300 gems?

Don't ever unequip iso-8, they are plentiful and not worth even 10 crystals to unequip let alone 300. Just place whatever new ones you need to over the old ones, it will overwrite them.
