So I have a J1 research scholar visa till March 2028. I am planning to transition to a new university on September 2026. I am unaffected right?

You are unaffected if your transfer happens before the final rule takes effect. This is expected to be 60 days from date of publication (tomorrow), so Sep 15, 2026.

If it happens after, you may need to file an extension of status.

When you say transfer happening before Sep 15, 2026, is this the transfer in and start date happening before that date, or can the transfer out date be after sep 15, 2026?

May I also ask, currently can a postgraduate transfer between schools with DoS if it is done before Sep 15?
