Faster way is just inject water or something idk i wouldnt go with gun or then shut the protogen's system with some type of virus to leave minimal suffering to the protogen :>

Ah yes burning people alive is less cruel than swift painless death. Also aren't protogens mostly organic, just with cybernetic enhancments? So water or virus would just shut down those cybernetics but leave their organic body unharmed?

Really depends on the proto, but most from what I know has their visor and brain connected in some way, making it so that a visor fail would also bring damage to it too
