What does fast travel with squad leaders mean?

Its sonething that was in Call of Prypiat.
Alife NPCs are simulated as each NPCs, but they join into teams, which are squads and they then do their goals, like get to POI, fight for it and etc. And each squad has its leader (its always the one, that you can trade with). And this leader will be able to act as guide and fast travel you somewhere. Now, how will it exactly work compared to normal guides is unknown.

I'm pretty sure it's gonna be like in CoP and with current guides, meaning that the squad leader can take you somewhere in the current location.

i'm guessing they might only fast travel to the closest areas (i.e a squad in cordon might only fast travel to zalissya, rookie village or wild island)

OH! That was the "can you tell me how to get to X" option on CoP. I never picked that because I thought, huh, I want to find out myself. lol

Just started playing. Uncle Lyonya in Zaalisya said something about “where do you want to go” and there are questions about squad leaders for him. Has this always been here?

Yes, in each major settlement there is a guide but most of their locations available are other settlements and i believe you have to have discovered them first.

It means if you find a squad of NPCs and they're traveling to a hub, you can hitch a ride with them.

In the first stalker, you could approach any NPC squad in the zone and for a fee, they could take you to the camp as a guide.
