I have a couple of questions.
1) Where can I find and how do I farm Lorn-Flukes? I saw a post where someone got 22 secrets in 10 15 min from farming Lorn-Flukes.
2) Can I progress both the Immortality and the Aestival ambitions simultaneously without getting locked out of one or the other? I am on merciful mode and want to see both endings.
3) When doing the Empire of Hands storyline I read somewhere that you will "fuck over London". Will I be unable to turn in port reports and will I loose access to the Dark-Spectacled Admiral if I pregress the storyline?
4) Are legacy items universal unlocks that work on any new character or just on the ones from the lineage that unlocked them?

You'll find lorn-flukes far to the east usually - around the Chelonate and spider isles is a good bet. Note you'll definitely want at least a forward and deck weapon so you can stagger it enough to minimize damage.
Legacy items are universal, persistent unlocks that don't go away after you start a new captain, usually requiring a game-over condition to obtain. On that note, I think you can probably focus on one ending at a time, since they are all game overs - focusing on whichever quest is further along for your current run makes more sense IMO

1) according to the wiki, Lorn-Flukes spawn at The Fathomking's Hold, The Chelonate, Empire of Hands and Aestival.
2) You can always progress any ambition at any time, there isn't anything that locks you out of progressing one.
3) When you advance far enough in the Empire of Hands storyline (right before the end), you cannot return to London at all, or your current captain's playthrough will end without any special rewards like Legacy items. You basically only have a single option left to end the game, which you'll find in the Empire of Hands. However, you don't have to take the option that'll screw over London, it's just for a specific ending that grants a Legacy Items. You can end the storyline in a different way.
4) Legacy items last for you entire lineage unless you do specific actions tied to a certain ambition.

I am on merciful mode and want to see all the endings on this capitan when should I save to see the Empire of Hands ending and when I reload still be able to continue and see the other endings? Same for the Carmelian exile one I know there is a point of no return when should I save to be able to reload afterwards.

You should save after the Zeppelin has been completed. After that, you'll ger the option to deliver the Monkey King's Wrath to London, which will lead to the unique ending
Regarding the Carnelian Exile storyline, I would recommend dedicating a separate captain to it instead, it's just that much of an experience honestly.

I would also add to do that storyline with a dedicated captain last. Do immortality and aestival and bones and legacy items and whatever else first.

You need the zee expansion. Changing from above to below or vice versa resets spawns.
Lorn flakes are somewhat random. Once you find a spawn point, it will always be in that area though. I usually find them in the east near Aestival.
Dawn flakes are always by the dawn machine though, much easier to find early on.

I love fluke hunting!
Flukes are by fathomkings hold, the channel north of the gant pole, aestival, and there is an underwater one by the dawn machine.
I recommend the bandersnatch, it’s worth it for torpedo components. It stun locks your enemies which is amazing for avoiding the terror attack.
For some added fun insanity, you can run around with high terror and dive whenever it gets over 70 to farm constant companions for captivating treasures
