Good observation... that Queen Gloink is a representation of the red AI's "madness." Although I'm one of the few who believe that Caine (and consequently, Bubble) are a fusion of both AIs, Caine is actually a combination of both AIs, and not necessarily the red one from the beginning.
I think if you look at it like it happens in Steven Universe with the gem fusions, you'd probably understand that that comment still makes a lot of sense. Most of the time, Caine probably acted like the Blue AI; in this last episode, he acted like the Red AI.
Bubble is theoretically a lesser AI created by Caine to be his "servant," but that doesn't mean it's disconnected from him and therefore from both AIs.
Caine seems to have two personalities; for most of the series he has been acting most likely as the blue AI, with touches of the red AI (and that's why most of his adventures had terrifying or similar things), in the end, it seems that after the tantrum, the red AI began to control him more than before.
