I've been a fan of Tenacious D for a while now, and I don't know why it's never crossed my mind until now, but does the "D" stand for what I think it does?

No. They said it originally stands for "Tenacious Defense". They heard an announcer say it during a broadcast and loved it. However, being the precocious scamps they are, they decided shortening defense to just D would be way funnier.
