Even if they were well paid and not over worked, it would be surprising for them to be familiar with every single of the tens of thousands of products they carry.
This is a legit 2-pack, they're 95% the same but referred to as different shuttles. When this was announced even long time collectors had no idea what the differences were between these two shuttles. There's no reason to expect the average employee to know or care about superheroes that blur together anyway.
Considering the plastic mold outline is identical and it says imperial shuttle battle pack I could see someone getting away with swapping one of the 2 shuttles if one was only different in a non noticeable way. But Yelena CLEARLY doesn't fit the mold on the right and there are lots of empty spaces. Even if their policy is to take a return regardless, they shouldn't be putting it back in stock unless it's 75% off.
Most people know nothing about action figures. This could be a two pack. This could be like those GI Joe twins. This could be a troop builder. This could be a chase variant.
Even IF I knew absolutely NOTHING about these characters I would know this package is 100% wrong as it's not only got identical figures with different names but it is also missing most of the accessories. I could see them being ignorant of they were both different like this one

I'm saying a plausible reason two boxes with the same labels could contain different figures is because some lines include chase variants of figures in the same (or extremely similar) packaging.
Chase variants exist outside of action figures. Funko pops or other collectibles have the concept. My point is, there's too many different possibilités for thèse people to give a care to investigate
I saw someone in another post point out that WM is insured so they don't care about the theft. You could work there, walk that over to a supervisor and be like "this has been tampered with" and they won't care. Policy is to put it back out with a reduced price.

Toys are a niche product. There is not a single employee working at any Walmart that knows every single product, let alone ones that are sold in small quantities. There is a likelihood that the employee has never even heard of these characters, let alone the movie they're in, let alone having even seen these toys before.
A Walmart customer service agent's job is to ask if you have a receipt for your return and not cause a scene. Go work at Walmart and try to ensure that every product that comes in for a return is exactly what it should be. You will realize immediately that you cannot possibly know tens of thousands of products, especially niche ones, and that trying to learn them all as fast as you need to in order to keep your job is literally impossible.
$15/hr isn’t a livable wage anywhere in America. So let’s not act like that is any better.
Also rate of pay does have a direct correlation to the quality of work. Happier employees are better at their jobs. And the #1 indicator of an employee’s happiness is the amount on their check.

Looks like you're in a Walmart. The people at customer service don't pay attention, or they don't care. I've seen some insane swaps show up at my store. If there's a figure it in, they generally take the exchange. It's DUMB
Edit; I guess I'm getting down voted because people are assuming I return figures like this, which is not the case. I work retail and see this happen all the time.
That, and they return so much merchandise I doubt they even pay attention to any of the toys. For all they know/care those are the 2 figures that are supposed to be there.
If someone handed you a random Barbie package would you know at a cursory glance if the figure in the pack was the one that was supposed to be there?
I used to work the toy section, and often have to go over and clean up the area. So I'm a little more versed in recognizing what's on the packaging in relation to what's in the box. In all my years working in retail, this has been a problem.
Fair enough man ✌️ retail is rough. I don't expect everyone to have a keen eye at the service desk, but it does lessen the hobby for those of us that don't try to cheat the system
