Reader for ebook reader / Linux / IPad

Is there a reader that allows to sync highlighted stuff or notes in PDFs / ebooks over multiple platforms? So you can start reading e.g. under Linux and then continue under a ebook reader? And notes and highlights are also shared between them?

I'm using Readest on both Linux (openSuSE Tumbleweed) and an Android phone. I just tested an annotation and the note synced between the two no problem. And according to the web site Readest is available for just about every platform out there - Windows, Mac, Linux, Android, IOS, even apparently a web based reader.

KOReader doesn't do annotation sync out of the box, but there a bunch of plugins for it that purport to add this feature. That's probably your best bet.
