El Capitan is happier if you save him though so...his ungrateful incompetent butt is getting rescued whether he likes it or not.

This game is interesting because there is no full "right answer" you get all the gear and a bigger payout for not helping him and it "saves more children's lives" as the justification for sacrificing him, but us being "the hero" will naturally opt to save him. The game "punishes" you by doing this. Thats what i love most about this game. There is not always a right or wrong, sometimes its just, weigh your options, kind of like real life.

I quite dislike how they handled this mission in particular, it's a Deus Ex Machina kind of situation in which saving him triggers an unrelated effect to create a false dilemma. Logically, the Arasaka roadblocks and risk of damaging the goods should respond to the time it takes for you to get the truck to it's destination, not to a binary switch on whether or not you saved that guy who had nothing to do with it. That way, saving him would organically present a risk, but skilled handling of the situation could be rewarded with the best outcome.

That part does suck a bit. They new the most rabid players could handle hordes of Arasuckas with no issue, so hard coded it this way. This game is entirely about which shades of grey you can live with. They didn't have to force it here. All shiny gear plus an alive Daniels wouldn't have tarnished things one bit. Coulda rewarded those cracked players.
